"He twisted his ankle after a header. We haven't had an exact diagnosis and I hope that it isn't bad," said Germany coach Joachim Low.
Marcel Schmelzer, Dortmund's left-back, and Bayern defender Jerome Boateng also came off.
Low said of Schmelzer: "He had a problem with his calf, his substitution was a precautionary measure."
And talking about Boateng, he added: "We didn't want to take a risk with him."
Before the game, Dortmund fans questioned why Bayern duo Philipp Lahm and Manuel Neuer were sent back to Bayern Munich before the England match. Five of the starting 11 for Germany at Wembley were Dortmund players.
Dortmund host Bayern on Saturday at 17:30 GMT. The visitors are four points clear of their arch-rivals after 12 games.
